Those two wires are used for the mirror day/night dimming option which you apparently do not have. (see the attachment) They wouldn't have anything to do with the trouble codes you are getting. Without more information and with no disrespect intended, I would guess that what you have done so far has made kind of a mess of the factory wiring in the door and in the area of the Junction Block and BCM. If any of the wiring changes you have made so far were done while the battery was connected, there could be any number of blown fuses, and that could account for some of the equipment failures you are experiencing.
